Check the place to which you think you are uploading the changed files.
I am guessing that you are pointing to a different place than that from
which the server is serving them on the Web. (Two sets of files (not
counting your desktop), two different results.)

BTW, one of my sites requires my files to be in the public_html folder
under the domain name. If I copy my files to the domain itself, they are
not "seen" by the server and no visitor can access them.
