Google (and any other search engine) will only index pages to which
there are links. If you have pages that are not linked to (or linked
to from password-protected pages), they will not be indexed because the
crawler will never see them.
Additionally, the Google crawler used to re-crawl every site
approximately every six to eight weeks (this might have changed since I
read about it though). So it's possible that the crawler simply
haven't seen the new pages yet.
