During or after the script has completed running ?
For after, have the javascript functions and events in place,
for during:

<?php

// some php code

if (time_is_right_to_update_field_during_php_script_execution) {

?>
<script language="javascript">
document.MyForm.MyBox.value = "some text";
</script>
<?

}

// some more php code


?>
